Mais d'étranges disparitions de navires commencent à se produire et bientôt, leur origine ne fait plus de doute : Godzilla est de retour pour réduire le Japon en miettes. Au même moment, Yuri, une jeune journaliste, rencontre un vieux prophète qui lui annonce que le combat ultime pour la survie du pays est sur le point de commencer. Car cette fois, le Japon n'est pas sans défense face au roi des monstres : Baragon, Mothra et King Ghidorah, ses monstres protecteurs, vont sortir de leur sommeil pour tenter de le vaincre. Et personne ne sortira indemne de la « battle royale » qui s'annonce...
